I did this for the 90s over the period of a couple weeks while bored in class. As you can tell my interests are somewhat narrow, but that is the way I like it.
I started off by creating a list of 175 or so songs, then cut to 125, then to 56, tore out some hair, then got it down to 50. Enjoy.

19 Radiohead - Optimistic. The last minute and a half might be my favorite close to any song.
18 MGMT - Kids. Terrible/creepy homemade video. Catchy song.
17 Wilco - Handshake Drugs.
16 TV on the Radio - Wolf Like Me.
15 Sun Kil Moon - Carry Me Ohio. Like many yet to come, this is the type of song (quiet) I would have never liked ten years ago.
14 Pearl Jam - Unthought Known.
13 Kings of Leon - The Bucket.
12 Arcade Fire - Neighborhood #1 (Tunnels). This is the point in the list when it gets exceptionally difficult. While listening to the song trying to find the best link I thought I had it too low on the list and that it could be top five.
11 Bruce Springsteen - The Rising. The video in the link is worth your time.
10 Death Cab for Cutie - Cath... Several friends will make fun of me for this one. Lelaine probably doesn't like the video since there isn't a happy ending.
9 The Black Keys - Hold Me In Your Arms.
8 Bon Iver - Blood Bank.
7 Spoon - The Beast and Dragton, Adored.

Former #1s of the decade from Bigelow: 70s - "rock-a-bye baby" performed by Marcia Bigelow (Narrowly beating out "Shut the hell up, or I will drop you on your head" also by Marcia Bigelow accompanied by Chris Bigelow OG) 80s - "Hangin' Tough" NKOTB. 90s - "Corduroy" Pearl Jam.
Prediction: As Bigelow wafts into senility, he will chose a lovely tune from Josh Groben as the #1 song of the teens.
Impressive list. More impressive that you went ahead and did the links to each song. I'll be thankful for that once I get to an internet connection that allows me to play video.
I'm in agreement that Intervention merits a top 5 placing. Likewise Cath... a top 10. Since I agree with you, I think you are correct, there will be some harassment for both.
Other than a Mr. Brightside ranking that was way to low (and based on the fact it was hyped) I think this is a very solid list. I do think you need to get a bit more into Indie Folk.
